Buried in this (pretty interesting) article about Robert Downey Jr's Avengers payday is this little nugget:

Forbes reported that director Michael Bay took home $80 million from the first Transformers. (He likely made more than that for the sequels.)

I suspect Paramount regard Bay as having been worth every penny.

Though even if this is reliable, much like RDJ 50 million, it probably includes Bay's bonuses and share of the box office/DVD/TV sales as well. Which after five years is going to be a fair old amount. I doubt they'd have given him just over half the (wikipedia claimed) budget upfront.
