I'm sure this has been done before, but my ansewer:
G1/G2-The God Gambit
1. It featured Jazz.
2. It raised alot of philosophical and political questions. The foremost being: "Who can you believe?"
3. It was timely. People, like Jerry Falwel, who manipulated others' beliefs for political purposes were coming to prominence at the time. This episode showed how that kind of manipulation works and how religion and politics really don't mix.

I think Fire On The Moutain sticks out as one of my personal faves.
Lots of action, and some good character exposure (for the cartoon). Always liked the double team of Windcharger and Brawn.

There's a few I have a soft spot for: More Than Meets The Eye, War Dawn, Dark Awakening, Return of Optimus Prime. Basically whenever there was a real sense of jeopardy, which most episodes lacked.
