Biggest twist ever was probably the last page of Legacy of Unicron Part 1.

When it was originally released they even kept the title secret till the last page.

Another great one again involved Unicron at the end of Primal Scream. I didn't see that coming...

Those were the days. I'm sick of Unicron now.

Another nice twist was the appearance of the Leige Maximo at the end of G2. A juicy way to end the series.

Best plot twists:

When it turned out that Shockwave was responsible for everything in DW G1 vol. 2.

When Starscream's Brigade appeared in vol. 3, damm I never saw that one coming.

When Elita 1 appeared in vol. 3, who would have expected something as cool as that!

The twist where G1 V1 #1 was utter crap and it was pretty much downhill from there was a nice one.

When you find out that Bruce Willis is actually a ghost at the end of the Sixth Sense. Even though I had guessed he was about halfway through, it was still a good twist...

I thought the spoiler at the end of Twelve Monkeys was that it wasn't Brad Pitt at the end, it was someone else. And that the recurring dream Bruce Willis had been having all his life was in fact the memory of his 6-year old self in the present watching his adult self from the future being shot...
