It's explicitly stated in Agenda that some Decepticons were granted amnesty. But it's then stated that one was reprogrammed (or was it recommissioned?) as a Predacon. Only one? But then what happened to the others? They weren't reprogrammed, blatantly. If we take "reprogrammed as a Predacon" to mean "downsized" then it's a very simple and straight-forward reason for why there were larger robots running about on Cybertron. There's no evidence to suggest that the entire populace of the planet had their bodies dumped in that single place. It wouldn't have been practical, for a start.

Because any amnesty comes with the implicit notion of "misbehave and we'll smack you down." The downsized TFs were more efficient, probably had greater numbers, and the larger ones likely had all their built-in weaponry decommissioned as part of the deal.
